Charles Xavier (... known as Professor X ) was a mutant himself, referred to as the "most powerful mutant mind on earth". It became evident to him early on that humans would fear mutants, once they became known to them. His friend, Eric Magnus, also a powerful mutant, believed that humanity would inevitably try to destroy all mutants, and believed that the only way they could survive was to become masters of humanity. Xavier saw things differently. He had a dream that mutants and humans could co-exist peacefully. To see his dream reach fruition, Xavier started a school called Xavier's School For Gifted Youngsters located in Westchester New York. The school would outwardly seem to be an ordinary prep school.

The 1990s saw an even greater number of X-books with numerous ongoing series and miniseries running concurrently. Notable story arcs of this time are the "The X-Tinction Agenda" in 1990, "The Muir Island Saga" in 1991, "X-Cutioner's Song" in 1992, "Fatal Attractions" in 1993, "Phalanx Covenant" in 1994, "Legion Quest"/"Age of Apocalypse" in 1995, "Onslaught" in 1996 and "Operation: Zero Tolerance" in 1997. Some new characters were introduced and became instant hits (Cable, Jubilee and Gambit), but many of the later additions to the team came and went (Cecilia Reyes, Maggott, Marrow, Joseph, Thunderbird III). Xavier's New Mutants grew up and became X-Force, and the next generation of students began with Generation X, featuring Jubilee and other teenage mutants led and schooled by Banshee and former villain Emma Frost at her Masachuessets Academy. In 1998 Excalibur and X-Factor ended and the latter was replaced with Mutant X, starring Havok stranded in a parallel universe. Marvel launched a number of solo series, including Cable, X-Man, Gambit, Bishop, and Deadpool, but none, save the now-merged Cable & Deadpool, would survive the decade.

The mutants of X-Men had a unique appeal to angst-ridden adolescents feeling different and alienated. Mutants did not gain their powers by accident or by manipulation. They simply are who they are. Their “gifts” come from nature. Their enemies are not wayward evil geniuses but “normal” everyday people.

Let's take a brief look at the plot: Dr. Jean Grey, who sacrificed herself for her X-Men comrades in X2 , is resurrected as the Dark Phoenix. Now, Dr. Grey is not only a danger to herself, she's a threat to her fellow mutants and the human race. When a potential cure is discoveredone that could stop genetic mutationsthe X-Men must decide if they should sacrifice their unique powers to save their friend, or if they should retain their identity as mutants.

Xavier expected that normal human beings would eventually come to fear and persecute the growing number of superhuman mutants. Xavier learned from news reports of an adolescent mutant who nearly became the victim of mod violence after he publicly displayed his superhuman power. This mutant, was being investigated by Fred Duncan, an agent of the Federal Bureau of Investigation. Xavier contacted Duncan and told him of his intention to find young superhuman mutants and train them in the uses of their power for the benefit of humanity. Duncan and Xavier agreed to cooperate with each other. This cooperation between Xavier and the federal government lasted for several years, but Xavier put an end to it when he realized that the government's attitude towards superhuman mutants was beginning to turn hostile.
