The X-Men's greatest opponent, Magneto, has reevaluated his life and beliefs acting as the X-Men's ally. When Xavier was on the brink of death due to severe injuries, he persuaded Magneto to take his place as head of his school in his absence. Xavier was teleported off Earth to the Shi'ar Galaxy by his lover, the Shi'ar Princess Lilandra Neramani, and his ally Corsair. Xavier has by now fully recovered, thanks to Shi'ar medical science, but he has so far been unable to return to Earth. Magneto, under the alias of Michael Xavier, Charles Xavier's alleged cousin, now runs the school and instructs the New Mutants. Magneto is ... now a member of the X-Men, although Storm is now the team's actual leader.

Variety is reporting that David Goyer will direct "Magneto," an "X-Men" spinoff film from 20th Century Fox and Marvel Studios that's drawn from the villain played in the original trilogy by Ian McKellen. After the first three "X-Men" films grossed more than $1 billion worldwide, Fox and Marvel hatched the spinoff program. "Magneto" will be the second spinoff to go into production. First up is "Wolverine," a David Benioff-scripted film that will star Hugh Jackman as the steel-clawed mutant. Fox and Marvel will set a director shortly.

Xavier's original five students, now all adults, still do not trust Magneto and are dismayed that the current X-Men have allied themselves with him. As a result, Xavier's five original students have formed their own organization, X-Factor, in order to find and train superhuman mutants.

When Magneto nearly killed Wolverine by forcibly extracting the Adamantium implants from his skeleton, Xavier retaliated by telepathically lobotomizing Magneto; but Xavier paid a high price for this action. Tainted by Magneto's essence, Xavier unwittingly created the evil psionic entity Onslaught, which seemingly slew most of New York's major super heroes before being defeated. The heroes eventually returned, but not before Xavier was arrested for his part in the creation of Onslaught. Incarcerated, Xavier was interrogated by the hybrid Sentinel Bastion, who used the information he gained to launch an assault on the X-Men under the guise of the government-sponsored Operation: Zero Tolerance program. After the program was shut down, Xavier was forced to flee from his own mutant-locating computer Cerebro, which had become a sentient nanotech construct due to Bastion's machinations. Trying to realize Xavier's dream and fulfill its mutant-recruitment programming, Cerebro created solid holographic amalgamations of mutants in Xavier's files, then set about "recruiting" them to join a new team of X-Men with itself as their "founder".

Synopsis Several months had passed since The X-Men defeated Magneto and imprisoned him in a plastic chamber. One day, a mutant going by the name of "Nightcrawler" infiltrates The White House and attempts to assassinate The President. Meanwhile, Logan is trying to discover his past, and wonder why he became a mutant. However, the friction between the humans and mutants is grinding much harder. As a scientist named William Stryker is assigned to discover about Professor X's secret school and his chamber called "Cerebro". Meanwhile, Magneto's partner, Mystique, is planning to break her leader out of prison.
