Krystal and Fox are in a pseudo-relationship, and all of the Starfox Team's equipment has been upgraded and repaired. As the Star Fox team is called in to defend Corneria from the Oikonny Rebels, the remnants of the Venomian Army of Imperial Lizards, a disturbing new menace known as the Aparoids invade the Lylat System. Emerging in the heart of the battlefield as Andrew Oikonny, leader of the rebellion, attempts to succeed in killing Fox where his uncle failed, the invaders wipe out much of the fleet. So begins Fox's latest adventure, as he rushes to the Aparoid Homeworld to defeat their Queen.

In Star Fox 64's Sector Y mission, they have to backup the squadron from the enemy armada in the base. If the player successfully destroys 100 or more enemies, the Cornerian fleet emerges intact from the battle and can go on to relieve the siege on Katina, freeing Star Fox to investigate the bio weapon on Aquas. Otherwise, the team will have to go Katina themselves and aid in its defense.

Fichina is the Japanese name for the planet mistakenly called Fortuna in the English translation of Star Fox 64. Fortuna is an icy-barren winter world that the Star Wolf team make their first appearance on in Starfox 64.

End 5: Lucy and Krystal: With the day done and won, Star Fox indulges in a huge celebratory feast. Peppy and Lucy sneak away and remember Vivian Hare, Peppy's wife, who succumbed to illness years ago. Krystal and Fox finally share their true feelings for each other, and Krystal decides to rejoin Star Fox Team.
