Pokémon Colosseum puts significantly less importance on the non-RPG aspects of the game than Pokémon Stadium and Pokémon Stadium 2. For example, there are no minigames, nor is there a Gym Leader Tower. While it is the first 3D Pokémon video game with an RPG mode, it doesn't allow the player to use rental Pokémon the way the Pokémon Stadium games did. This was probably done because Pokémon are obtainable in the RPG mode... most of the features in the game are still usable without a Game Boy Advance Pokémon game or rentals. This title features support for the Pokémon Ruby, Sapphire, Emerald, FireRed and LeafGreen games.

Pokémon Colosseum, for the Nintendo GameCube, features a new land called Orre where several Generation II and Generation III Pokémon are altered by two teams called Cipher and Team Snagem. Players must "snag" the "Shadow Pokémon" and cure them of their darkness. Once this is completed, the Pokémon may be transferred to the other Generation III games. Pokémon Colosseum is the first 3D Pokémon RPG.

In Pokémon Colosseum, Shadow Pokémon were purified one at a time at the Agate Village Relic Stone. However, since this game features many more Shadow Pokémon, the Purification Chamber was created. In it, a Shadow Pokémon is placed in the center of a circle and up to four non Shadow Pokémon are placed on the circle. The regular Pokémon lead and open up the Shadow Pokémon's heart. In order to speed up the process, arrange Pokémon to be super effective against the next Pokémon clockwise. The Purification Chamber can purify up to nine Shadow Pokémon at once.

Fourth bar cleared: The Pokémon regains its third original attack in Colosseum. In XD, it just starts to go into Reverse Mode more frequently, as there will never be room for a new attack to be regained.

Japanese gaming magazines Famitsu and CoroCoro Comic later gave screenshots and information that revealed that the game would have 3D graphics similar to those of its predecessor, Pokémon Colosseum. It was ... revealed that the game would continue the inclusion of Shadow Pokémon and snagging from Colosseum. Nothing of the plot was revealed, other than the fact that a black Shadow Lugia was said to play a large part in the story.
