Metroid Fusion is set within the spacious confines of the BSL space station, which is split into 3 decks (Main, Habitation and Operations) and 6 research areas, each representing a different habitat (Arctic, Tropical, Nocturnal, etc.). Although it may feel a little strange to play a Metroid game on something other than an alien planet, the space station still manages to retain the familiar Metroid "feel". For instance, you'll need the extra protection of the Varia Suit before you can set foot in the sub-zero environment of Sector 5 (ARC). Although it is a research station, there are still plenty of security doors, one-way gates, false walls and hidden passages for you to navigate. A new twist to the series are story events that will permanently change the layout of some of the sectors. Doors will be melted shut and ceilings will collapse, forcing you to find alternate routes to objectives and items.

Metroid Fusion is the direct sequel to 1994's Super Metroid. The game begins as Samus Aran is sent back to planet SR388 to assist a Biologic Space Labs investigation team. While on the planet's surface, Samus is infected by a previously unknown parasite, known as X. The X parasite nearly kills Samus, but fortunately she is saved by a vaccine made from the Metroid she saved on Zebes. Shortly thereafter, an explosion rocks the Biologic Space Labs. Now Samus must investigate the Space Labs, which are orbiting SR388.

Metroid Fusion takes Samus back to SR388 to protect a scientific research team when she is suddenly attacked by a new, unidentified life form. On the way back to the research station, Samus loses consciousness, causing her ship to collide with an asteroid though she was safely ejected before the explosion. Upon awakening, Samus discovers the creature that attacked her infected her body, almost killer her. The parasite, called 'X', kills and mimics other life forms in order to replicate itself. She was saved by a vaccine created from Metroid cells which is the X's natural enemy. The parts of her power suit that were removed due to infection were radically altered by the infusion of Metroid DNA... alter Samus' appearance.

In a first for the series, Metroid Fusion tells a narrative that slowly unfolds through scenes spread throughout the game. It picks up the action right after Super Metroid, with Samus Aran back on the surface of planet SR388 where she destroyed Mother Brain’s attempts at making a comeback. With a group of biological analysts, the heroine stumbles upon a new species that comes to be known as the X parasite. Samus gets attacked by one of the creatures, but nothing immediately comes from the incident. Not until she is returning to the crew’s space station via her ship does Samus lose consciousness and collide with an asteroid. She’s rushed to a medical facility, where doctors discover that the X has almost completely subordinated her body.

[E]ven though the feel of previous titles remains intact in Metroid Fusion, the open-ended atmosphere is severely compromised thanks to a much more rigidly structured plot. While investigating a planet surface, Samus is attacked by a mysterious parasite known only as ""X," which fuses itself to her nervous system. After making a recovery thanks to a vaccination of Metroid DNA, Samus is sent to the space station orbiting the planet to stop samples of the X virus that have escaped there. During the operation to save Samus' life, portions of her suit had to be surgically removed, which gives her a sleek new "blue" look as well as provides a convenient explanation as to why she begins the game with none of her special abilities.
