It is the fourth title in the Mega Man Zero sub series of the Mega Man franchise, and is set several months after the events of Mega Man Zero 3. The game deals with Dr. Weil's reign over Neo Arcadia in which humans, reduced to second-rate citizens, begin to escape in large numbers to the last known livable location on the planet, Area Zero, beginning a conflict between the two groups. The effects of the war eventually drive Zero and the Resistance to protect Area Zero and its inhabitants from Dr. Weil.

Once MegaMan applied his upgrade patch, he became Mega Man once more. Now that their lives were problem-free, he and Zero were free to pursue their relationship. They were married in 2002. Today they live in Neo Arcadia with their four children, Harpuia, Fefnir, Leviathan, and the idea of their dead child Phantom.

Docter Weil returns from Mega Man Zero 3 and is now ruler of Neo Arcadia. The new Leader of the Army is Kraft, who uses his position to secretly help his love Neige, even if it means accepting Weil's tyrannical rule.

It all starts out in the typical Mega Man fashion. A few flashy anime-style sequences, coupled with extraneous dialogue to setup the narrative motive for running about in a chaotic world full of surreal self-replicating cybernetic organisms out to destroy everything. In this case, the game is set one hundred years after the Reploid War, with the paranoid government of Neo Arcadia attempting to wipe out all reploids, regardless of their potential innocence or willingness to serve humanity in a peaceful fashion.
