In Mega Man Zero 3, Dr. Weil and Omega reappear and seize control of Neo Arcadia, and the Dark Elf. Weil reveals (and X confirms) that the body Zero currently inhabits is a copy, even though he still has his real soul. This led to a final battle between him and Omega, who is revealed to contain the "Original" Zero. With the help of X, the Guardians and even the Dark Elf who breaks free of her curse, Zero manages to destroy Omega once and for all, but Weil escapes. The Dark Elf, now called Mother Elf, roams free. However, X now cannot roam in the real world any longer.

At the beginning of Mega Man Zero, Zero was discovered in suspended animation by a human scientist named Ciel, who leads a band of Reploid freedom fighters. Ciel used the Cyber Elf Passy to revive Zero, who in turn saved Ciel from the forces of Neo Arcadia. Zero... was suffering memory loss due to "hibernation sickness." As it turned out, Neo Arcadia was the government of the world at this time period. Reploids were discriminated against and often deemed Maverick and terminated without justifiable cause. Copy X, a ruthless, conceited weaker clone of the real X, was in charge of this policy.

Mega Man X has saved the world from the Sigma Virus that once drove reploids crazy. The City of Neo Arcadia was established as a new base and reploids slowly began to rebuild their lives. But the government, fearing that the reploids would once again be infected, has accused and arrested reploids for any or no reason. Reploids are forced to seek refuge in a devastated city. Soon, a reploid researcher named Ciel is being chased by government agents, but revives a reploid named Zero in hopes to save all reploids.

The battle between humans and reploids continues in Capcom’s MEGA MAN ZERO 4 for the GBA. Continuing the story from the previous MEGA MAN ZERO game, ZERO 4 recounts the newest adventures of Zero and his battle to restore peace to the world. Dr. Weil, the game’s villain, has taken over Neo Arcadia. It’s now up to Zero to stop the evil reploids of Neo Arcadia from destroying humanity. Fortunately, Zero has some new abilities, weapons, and Cyber Elf programs to help him defeat the reploids and Dr. Weil. One of Zero’s new powers is his ability to take enemies’ weapons.
