For his crimes, Jack was sentenced to be executed by hanging, and grimly awaited his fate in the courtyard of the fortress. However, Will Turner was ... present, and staged a daring rescue of his comrade. Together, the two pirates fought the Commodore's soldiers, but were ultimately surrounded. It was only when Elizabeth decided to stand with them that Governor Swann ordered the soldiers to lower their weapons. Siezing his chance, and noticing a familiar parrot nearby, Jack made his escape, diving into the ocean just as the Black Pearl rounded the cove. In the face of this alarming chain of events, culminating in Elizabeth's profession of love for Will, Commodore Norrington decided not to immediately pursue Sparrow, giving him time to escape.

Jack was arrested by the FBI, but he was able to escape. Teri was ... kidnapped and Jack was able to get in touch with her. With help from Nina and Tony Almeida, Jack successfully rescued his family. However, Ryan Chappelle and Alberta Green took him into custody for the attempted assassination of Senator Palmer. When Jack met with Palmer, they realized that the sons of Victor Drazen were getting revenge for their father's death (Jack had lead the team that killed him, while Palmer had authorized the mission). With help from Palmer, Jack was reinstated at CTU.

As Captain of the Black Pearl once again, Jack continued operating as a pirate, but soon realized his freedom came at a cost. The debt he had sworn to Davy Jones thirteen years prior had still not been paid. Whether Jack had the foresight to attempt to call off the debt, or whether it was simply a coincidence is unknown, but Jack embarked on a quest to locate the Dead Man's Chest, rumored to contain the still-beating heart of Davy Jones. First, Jack had to find the key to the chest, and soon happened upon a valuable drawing of the key in a Turkish prison, giving him an advantage in his quest. He was able to obtain this drawing, but soon encountered trouble, and fled the island within the confines of a coffin launched out to sea. He used the coffin as a makeshift boat to return to the Black Pearl, where he informed his crew of his new venture.

In The Beginning of the End, sometime after leaving the Island, Jack is mixing a drink in his apartment, when he sees a car chase on television, who he recognizes as Hurley. Shortly after that, Jack goes to Santa Rosa Mental Health Institute to check on Hurley's mental condition and starts playing a game of HORSE. Jack asks Hurley if he was "going to tell." Jack then gets his coat and proceeds to leave. Hurley then apologizes to Jack and said that he was sorry that he went with Locke instead of him, and Jack accepts his apology. Hurley finally asks Jack if they should go back to the Island since it keeps calling to him, and Jack responds, "Never."

Jack sat in seat 23B and had a conversation with Australian flight attendant Cindy Chandler, who handed him two airline bottles of vodka, one of which he consumed immediately. A short time after this, while rising from his seat, Jack was nearly knocked down by a man hurrying up the aisle. This prompted a conversation with Rose Nadler, whose husband Bernard was in the bathroom. After Rose's reaction to some light turbulence, Jack attempted to allay her fears. Very soon... the plane began to shake more violently before making a sharp, uncontrolled descent. Due to the loss of cabin pressure, oxygen masks fell from the ceiling of the plane.

Deprived of sleep, Jack begins hallucinating, and follows visions of Christian, discovering a set of caves, complete with a fresh water source. He leads a handful of survivors to take up residence. However, during an argument with Charlie, he is caught in a cave in. Charlie comes to his rescue, and helps him escape. Since then, Jack deals with the survivors' illnesses up until Claire and Charlie's abduction. He, Kate, Locke and Boone search for the two, but only succeed in rescuing Charlie after Jack is beaten by Ethan. Jack ... takes possessions of the guns contained in the Marshall's briefcase after taking the key from Kate.
