Jack and Curtis eventually recaptured Marwan, but he committed suicide by jumping off a ledge. Marwan had a nuclear missile launched, but the military was able to shoot it down. Jack was ... forced to turn himself when China learned about his involvement in the raiding of the consulate, as Consul Koo Yin died in friendly fire. Jack learned from Palmer that Dale Spalding was sent to kill him. With help from Tony, Chloe, and Michelle, Jack managed to stage his own death and he walked away with a new identity.

As soon as he was left alone on deck, Jack frantically tried to escape his chains. He managed to slip out of his manacles with the aid of oil from a broken lantern, though he was not out of danger. No sooner had he freed himself than the Kraken returned, its fanged mouth rising up to deck-level. The Kraken belched out a roar, spraying Jack with slime and spitting out his tricorne hat, eaten prior to Jack's arrival at Pelegosto.

At around 8:10 AM on an unknown date in 2001, Jack was presented with two victims of a head-on collision involving two S.U.V.s. Jack chose to save the woman, whose spine was severely damaged, at the older man's expense. Upon Sarah's inquiries regarding her condition, Jack told her she would never walk again. Christian overheard this and advised his son to be more optimistic in his dealings with patients. Jack informed Sarah's fiance Kevin of the extent of her injuries. Jack was annoyed when Kevin appeared to question whether he wanted to continue his relationship with Sarah.

Eventually Jack caught up with Tony and he decided to play Saunders. When Michelle managed to escape from Saunders, Jack asked her to surrender. During the exchange, Saunders revealed himself when Jane refused to go with his men. Saunders was caught and he agreed to help CTU secure the vials when Jack threatened to expose Jane to the virus. However, the final courier, Arthur Rabens, had access to the final vial and he planned on having it released in LA or duplicating it.

Later Jack attempted to break out by assaulting Juliet as she was bringing him food. Jack dragged her out into the corridor of the Hydra and commanded her to open a door, which she said if opened, would kill them. He unlatched the door himself and the door burst open, causing torrents to begin flooding into the room. Jack and Juliet managed to force the door shut, and Jack was then knocked unconscious by Juliet.
