Back at the caves, Jack armed himself, deciding that he was going after Kate and Locke, and, upon reaching the Hatch, found no one there. He rappelled down the shaft to look for Kate and Locke. After being surprised by a bright light and loud music, he entered the Swan. As Jack is about to use the computer, Locke appeared and told him not to touch it. Jack raised the gun and asked where Kate was. Locke did not answer, as Desmond had a gun pointed at the side of his head. Locke told Jack to put the gun down. Desmond threatened that he would shoot Locke if Jack did not surrender.

Jack wakes up in the jungle, with a large gash on his back. He emerges from the jungle, bewildered at first, to discover the crash site. He immediately rushes over to help as many people as possible; he pulls a man from beneath the plane wheel, he rescues Claire and Hurley from a collapsing wing, and manages to revive Rose. Later, he encounters Kate, and asks her to sew up his gash. That night, he and Kate plan to head inland to find the cockpit, as well as the radio transceiver. They are soon joined by Charlie, and the three successfully find the cockpit.

With help from Kate Warner, Jack was able to bring Syed Ali into custody and he eventually found the location of the nuclear bomb. Jack planned on flying the bomb to the Mojave Desert, so it could detonate in an area where no civilian lives were lost. Jack said a tearful good-bye to his daughter Kim, and was shocked when he found Mason on the plane. George was dying from radiation poisoning and he wanted to fly the plane. He asked for Jack to parachute out of the plane and put the pieces of his life back together. Jack agreed to check on Mason's son John and he parachuted out of the plane.

Before Jack, Michael, Kate, Sawyer and Hurley started their mission to attack the Others, Sayid recounted to Jack his suspicions about Michael and his plan for Walt's rescue. In addition, Sayid and Jack made a secret plan – Sayid would take Desmond’s boat and use it for a secret flanking maneuver on the Others' camp before Jack and the rescue mission arrive. Later, Michael realized that his gun is not loaded to which Jack replied that he had forgotten to load it. Michael seemed to be deeply troubled by what happened before with the gun. As the group was walking alongside a small river, Kate spotted two Others stalking them on the other side. She and Sawyer opened fire on them, with Sawyer killing one of them. Michael got upset at this, whereupon Jack confronted him about his betrayal.

Jack tells Hurley that they've made contact with the freighter, and that they're all headed back to the beach. As they're about the leave, Jack realizes that the supposedly 'dead' Naomi has disappeared. Rousseau and Kate find two different trails; Jack opts to follow Rousseau's, and tells Kate to take the others back to the beach. Kate hugs him, and then Jack, Rousseau and Ben head out to look for Naomi. When they reach the end of the trail Rousseau explains Naomi has fooled them, and then Jack realizes the satellite phone is missing - Ben tells him Kate took it when she hugged him, and that she obviously found the right trail as well. They eventually meet the other survivors at the cockpit; Jack attacks Locke and aims a gun at his head.

While Jack was treating Sayid, who had been knocked out while trying to triangulate the signal for the transceiver, Boone came running into the caves, wounded. He told Jack he thought Sawyer had stolen Shannon's inhaler, and Sawyer had found him looking through his stuff trying to find it. Jack demanded Sawyer hand over the medicine, and Sawyer told Kate he would give her the inhalers for a kiss, which she refused. Later, with Jack's approval, Sayid tied Sawyer to a tree and tortured him for answers. Sawyer finally agreed to give up the inhalers, but only to Kate. He again said he would give her the medication if she kissed him, which she reluctantly did, only to find that he did not have the inhalers after all. Sayid became enraged and attacked Sawyer, stabbing him in the arm and hitting an artery.
