Upon arrival at her shack... Jack was somewhat perturbed to find Dalma took more interest in Will than himself. However, Jack was able to trade Barbossa's undead monkey in exchange for information on the the location of the key, and details about jone's heart. He was also given a jar of dirt, as Tia said that Davy Jones could not make port but one day for every decade, and so Jack would bring land, in some form, with him.

Jack woke up up alone in a bamboo thicket near the site of the plane crash. He looked over to see a dog run past him. He stood up and took a bottle of vodka from his jacket pocket, then began to run through the jungle toward the sound of screaming. The plane had crashed on the beach and Jack began helping the injured passengers. There was a man whose leg was being crushed under one of the detached landing wheels, and Jack enlisted the help of another survivor to help him move it. After the man was free, Jack turned around to see a pregnant woman on the beach crying for help. He was starting in her direction when a man was sucked into the engine.

Jack went undercover, working with terrorists Eddie Grant and Joseph Wald. When Jack learned Grant planned on bombing CTU, Jack called Lynne Kresge, as CTU's phone lines were disabled. Jack managed to warn CTU through a civilian, but CTU didn't get chance to evacuate the building into moments before the bomb went off. Jack later learned that Wald got the schematics of CTU from Nina Myers. Nina was released from prison and brought to CTU. She agreed to help find the nuclear bomb in exchange for immunity.

Months later, as Jack's marriage grows strained, he and Christian are approached by an Italian man with a inoperable tumor, who asks Jack to operate on him. Jack reluctantly agrees, but is unable to save the man during surgery, who dies on the table of heart failure. As Jack consoles the man's distraught daughter in the parking lot, he is drawn into a kiss. He returns home to Sarah and apologetically confesses to her, at which point she admits that despite her love for him, she has been cheating on him, and leaves him that night. Unable to bear this loss, Jack refuses to cooperate during the divorce procedures, demanding to know the identity of the man she is seeing. When Sarah refuses, Jack steals her phone bill and calls all the listed numbers, one of whom belongs to his father Christian.

Jack's crew later happened upon a group of Sirens whose song made most of the crew act upon their deepest desires. However, Jack proved immune to their song, since his only true desire was freedom. Unfortunately for Jack, poorly-thought-out negotiations with the Sirens' minions, the merfolk, forced him into a deal that would cost him the thing Jack valued most — his freedom — should he ever find the Sword of Cortés. For the time being, he continued his search for the Sword, ultimately finding it in the possession of Left-Foot Louis on Isla Fortuna. Jack helped defeat Louis, and stopped Arabella from killing the pirate out of revenge for the supposed murder of her mother.

Jack forced Erin to reinstate him to CTU and Jack had to work with Ronnie Lobell, who had his old job. When Andrew Paige, CTU's only lead, was taken by a hostile, Jack thought it would be best to track the hostile. Ronnie had a different perspective and he ended up getting killed. Jack followed the hostile and went against Driscoll's orders. With help from Chloe, Jack was able to save Andrew and follow the hostile undetected. However, Jack was arrested when he was forced to stage a robbery.
