With help from Aaron, Mike Novick, and First Lady Martha Logan, Jack was able to gain access to Marine One and he kidnapped Logan. Jack failed to get Logan to confess, but he planted a micro-transmitter on Logan's pen. Martha was the one who tricked Logan into a confession and Secret Service released Jack from custody. After a reunion with Audrey, Jack went to take a call from Kim. However, he was kidnapped by masked men and brought to Cheng Zhi, who wanted payback for the events that happened 18 months earlier.

While Jack was standing looking at the castle, a very strange looking woman came out of the wood, and advanced towards him. She wore a pointed cap of quilted red satin turned up with ermine. Her hair streamed loose over her shoulders, and she walked with a staff. Jack took off his cap and made her a bow.

With the rumrunners no longer operational, Jack had no plan of escape. However, Elizabeth proved more cunning than Jack had expected, and, after getting him drunk, proceeded to burn the rum caché, hoping the ensuing fire would attract attention. Jack rubbished the plan, but a short time later, help did indeed arrive in the form of the Dauntless, and both Jack and Elizabeth were rescued.

In February 2004, Jack stalked his estranged wife, waiting outside the kindergarten at which she taught. Enraged with jealousy, Jack bitterly contested the divorce and became obsessed with discovering the identity of Sarah's lover. At one point, he fired his lawyer and offered Sarah all his possessions in exchange for the man's name, a demand she ignored. Later, having somehow acquired her cell phone, Jack began calling all of Sarah's contacts, convinced that one of them was her new lover. He dialed a number in his father's presence and Christian's phone began to ring, causing Jack to believe it was Christian who had stolen his wife. Upon being asked why Sarah would be calling him, Christian demanded that his son let her go. Ignoring this, Jack repeated his question and Christian told him Sarah was concerned about Jack's obsession.

Jack had woken up, and found himself surrounded by Barbossa's pirates. Invoking the right of parley, Jack was brought before Barbossa, and made a deal with him to procure the person whose blood would lift their curse, for Elizabeth's blood had had no effect. Jack was brought along as the pirates set sail to pursue the Interceptor, and found himself aboard his former ship for the first time in eight years. However, when he suggested to Barbossa that he attempt a negotiation with the Interceptor's' crew, Jack was locked in the brig, as Barbossa said, that was the kind of attitude that had lost Sparrow the Pearl in the first place.

On Day 6, Jack Bauer was appointed by President Wayne Palmer to lead the search for five suitcase nukes held by Abu Fayed and Dmitri Gredenko, in cooperation with CTU. After the nuclear threat was eliminated, he was shocked to learn that his lover Audrey Raines, allegedly killed in China while searching for him, had been taken hostage by Chinese agent Cheng Zhi, who used her to coerce Jack into providing him an FB subcircuitboard from one of the bombs. Although Cheng managed to secure the component, Jack was able to destroy it and take Cheng into custody. At the end of the day, with no one and nowhere to turn, Jack bade a final farewell to a shattered and catatonic Audrey and stood alone, facing a crossroads in his life.
