It was during this campaign that Franco faced one of the great controversies of his career. On April 26, 1937, German aircraft under Franco's command bombed the small Basque market town of Guernica. The international press widely reported the town’s destruction and the death of much of its civilian population. Franco's government was immediately blamed for the tragedy. In response, Franco's press corps vehemently denied Nationalist involvement in the incident, insisting instead that what they called Republican 'red revolutionaries' were responsible. Nevertheless, Franco's culpability in the event continued to haunt him.

Franco's legacy is still particularly poorly perceived in Catalonia and the Basque Country. The Basque Country and Catalonia were among the regions that offered the strongest resistance to Franco in the Civil War, but one of the strongest to his support during this regime. Franco dissolved the autonomy granted by the Spanish Republic to these two regions and to Galicia. Franco abolished the centuries-old fiscal privileges and autonomy in two of the three Basque provinces: Guipuzcoa and Biscay, but kept them for Alava.

Le 3 juin, Mola meurt dans un accident, laissant ainsi Franco sans rival. À la tête de l'armée, avec le titre de généralissime, il prend peu à peu le contrôle de l'Espagne. Un manque chronique d'effectifs le pousse à enrôler de force dans les régions qu'il contrôle. On compte également de nombreux engagements volontaires, 60 000 par exemple pour les Canaries. Il recrute également des alfereces (sous-lieutenants) provisoires : il s'agit d'étudiants ou de jeunes cadres bénéficiant d'une formation militaire accélérée. 30 000 sont ainsi recrutés pendant la Guerre civile.

In October 1934 the government used Franco and Moroccan mercenary troops to suppress the Asturian miners' strike. This action caused the left-wing in Spain to identify Franco as one of their main enemies. The right-wing approved of Franco and in 1935, José Maria Gil Robles, the minister of war, appointed him as his chief of staff. In this post Franco promoted monarchists and purged the army hierarchy of Republicans.
